This is a far more interesting beast than earlier primeras and doesn't work in quite the same way as normal auto transmission.
I would be thinking they damaged the wiring harness to the transmission while changing the engine which is why you are getting these errors. Please be aware this part is used, previously fitted second hand item. The problem seems to have slowly become worse over the last three months. I will pick the car back up tomorrow but the guy did say at the end he would see what he could do about the price not holding my breath though! You can see it in the pictures. The parts themselves wouldnt be that expensive apparently but because its such a massive job to get to the two to sort it out, I have been quoted wait for it £700. It is common for the Primera to have problems with the gearbox. I'm sure you are right and that it is just how these 'boxes are. It is time for a new gearbox or is there another solution? It is also known for difficulties to occur when engaging reverse.
